Batch rename problems

Hello Everyone,
So Everything is working out fine with me and lrtimelapse - I just love it !
But yesterday when i was filming a holy grail timelapse my 5d reached its file name limit which is name9999 and in the middle of it it started counting back from 0 , so when i load my files in Lrtimelapse they are misplaced.
I would really appreciate for you to help me with this one becoz im on a tight schedule for presenting this to the client.

Just initialize the sequence and it will get sorted by date/time.

Because i tried to rename half of the files with an application called name changer and i think it got messed up

You don't have to enable anything. As soon as the Date/Time column of your sequence hast been filled with the date/time stamps (happens on initialization) those values will be used for sorting. As long as you don't tick "Sort by filename".
