When applying my setting from LRT to LR5 it crops all of them. Why? I may have edited some files before. If so how do I start the metadata from scratch?

you can turn off the cropping in the LRT settings, initialize after changing that. Initializing should always be the first thing you do, make your edits to the keyframes after that.
