Are there any special instructions for using LRTimelapse (video output for example,) that are needed for LR 5? Where do the video templates get put?

Currently the LR5 beta is not officially supported by LRTimelapse. Due to the fact, that the develop process in LR5 hast not been changed, only enhanced, you can use the LR4 controls in LR5 as well. The new features like circulare gradients etc. will currently not been animated, but the old do. I will work on the new controls in the next time.

Regarding the video export templates - currently they are not being loaded in LR5. I'm trying to figure out why adobe changed this and what to do. Will let you know.
