How do I prevent LRT using images in subfolders. I move my rejects to a subfolder called rejects, but LRT seems to pick them up when I click on the parent folder. I've looked everywhere for a setting and have also searched "subfolder" in forums.

Just to clarify - they don't appear in the LRT sequence after initialization, but they DO appear when I drag to lightroom.

It's most likely Lightroom that imports the subfolders. The Lightroom concept is to treat parent folders as containers where the subfolder's images will be displayed too.

You should put rejected images into folders on the same level. There is a nice feature in LRTimelapse where you just select a part of a sequence, then right click and "New folder from selection" - this will create a new folder on the same level and include the selected images.

I wasn't aware of that feature, but in the meantime had fixed it by doing exactly what you said - moving the rejects to the same level. That feature will be useful!
