Adjustments using a variable ND Filter

Hi Forum, LRT4

I have shot a timelapse sequence of some bridge works. I wanted to keep the shutter time constant at about 0.5sec so the workers appeared blurred. To achieve this I have used a variable ND filter to adjust the exposure. The sequence was shot in Manual mode.
But...
The HG lum levels are basically a flat line not mirroring the blue line steps. What would be the best way to adjust out the steps given that the app and shutter speed are all the same?

PS: I have set the "use optical keyframes detection for HG instead of Exif-data" in the settings. The keyframes were picked up but not adjusted out automatically.

This won't happen, because the Exif data does not change.
Besides of this you will get nasty effects with thos fader-NDs since they create uneven shading when turning them. I do not recommend using them at all!
