I'll give that a try but of course you then cannot keyframe those filters. And also having to do less editing is not exactly a solution to the problem just a workaround.

Currently I'm thinking on implementing a weaker deflicker for every "refine" pass, this should avoid that the deflicker effect goes back and forth in some situation. Currently each pass calculates deflicker with the same strength - with some Lightroom edits, this might be too strong then.

Is there anyone who could provide me a sample sequence, where this effect is noteable?
