If I am doing everything right LRTimelapse doesn't do Visual previews for Fuji XT2 Raf files. What is the best way to go around and do a proper deflicer?

Thank you, that's what I thought. So, first I convert the batch to Dng, then run LrTimelapse?

No. Just have the latest DNG Converter installed, then LRTimelapse will be able to create the visual previews.

do you know then, how to see them in lightroom as it doesn't recognize them

Of course you need a recent version of Lightroom as well that supports your camera.
Another option would be to use the DNG Converter to convert the images to DNG and then do the LRT/LR workflow. This will allow to work with older Lightroom versions too.
