Some frames remain unprocessed

Hi all! I meet the following behaviour quite often while using Visual Workflow:

once the deflicker has been applied, I reload the metadata in Lightroom. At this point I can see that some group of frames remains untouched, the settings I have applied to keyframes, have not affected them. Typically this is group of 20-50 frames. So then I need to go back to "Auto Transition" step and spend another hour waiting for Visual Preview and Deflicker completion again,
Does anyone have idea how I can avoid this issue?

Lightroom grid view is not a indicator, if the images have been processed. Lightroom sometimes will take ages to update those thumbnails.
If the visual previews in LRTimelapse are complete, then you can be sure that the metadata is correctly written.
Then go to Lightroom, Grid View, select all, read metadata from files -> don't wait for the thumbnails. Just export the sequence. It will be fine.

It is not the thumbnails issue. Even the final video will have these frames untouched. Also when I go back to LRT the curve shows like in the picture:

After some digging I've found the option 'Automatically write changes into XMP' in the Lightroom Catalog settings, which was turned on. So I disabled this option out and will do additional tests, hopefully this will solve my issue.
