If you want to do AE editing, I'd strongly suggest to export without crop! Then you won't have any problems, all images will have the same size, no scaling involved.
Bring the exported image sequence into After Effects, then you stabilize first (!) -> it does not make sense to do a ken burns animation in LRT and then stabilize the animated clip. Instead stabilize the static clip, then add the animation in After Effects, while you are at it.
At the end export the finished sequence as TIFF or JPG sequence from After Effects and render as usually with the LRTimelapse renderer.
5.0.6 is out now and has this implemented.
