Hello, I shot a sunrise timelapse and on my memory card, I have a folder with photos up to IMG_9999, and then my Canon has created a new folder (101 Canon) with pictures that start from 0001. How will Lrtimelapse handle this, should I rename my photos?

No, you don't need to rename the photos manually. Just use the LRTimelapse importer (file/import) to import from the card and tick the renaming option. The LRT importer will grab the images from every subfolder on the card, rename them according to Date/Time and put them into one destination folder.
