I wanted to try LR time lapse with this sequence I knew had a lot of flicker and severe flicker at that. I must say I love this thing!
The bad flicker at the end is because I did not give the camera enough ISO so it went in to longer exposure then my 10sec interval.
LR made it much more pleasing to look at even though it had JPEG’s to work with.
All done with the light room work flow. I added a bit more contrast on the LR version.

You should try a second deflickering pass on the last part as described here: http://forum.lrtimelapse.com/Thread-how-...d-workflow
that will get reduce the remaining flicker.

Thank you I will try it out. I had no Idea about the 2nd pass.
