Any hints on why only a portion of the overall sequence would appear in the final rendered video? I thought it might be because of unintentional varied cropping (cropping seems to change on its own?), but that seems unlikely. Any help would be appreciated.

Most likely it's a virtual copy in that image sequence. Just make sure the virtual copy is hidden, that should get you going.

If crop seems to change on it's own, you certainly have different crops on different keyframes, most likely with different aspect ratios.
Another reason could be that the image sizes are not the same - in that case try to delete the whole metadata from the sequence (Ctrl-A, Ctrl-O) in LRTimelapse - then initialize again. Check if the wrong image sizes disappear. If not, and the image with the different size settings are at the beginning or end, just delete them and start over.
