I'm trying to figure out if there's a way to deflicker this so both the sky and the ground are steady. I'm wondering if I have to process it twice and then try to combine the two or maybe just crop out the sky part. I'd not like to loose that though.

Clouds shading the sun is not flicker. You can try to ease it a bit, but not remove it totally, since it's a natural change in light.

Does the rapid change in light when the clouds come and go seem distracting?

It's a matter of taste, personally, I'd prefer sequences where this doesn't happen.
