I still don't really understand your problem to be honest. Please try start from scratch with that sequence: In LRTimelapse: metadata/initialize. Then proceed though the workflow. Dont set a crop in Lightroom for now. Make sure to follow the workflow from the instructions: http://lrtimelapse.com/workflow - this should introduce no unwanted crop animation.
