Not rendering the whole set

I am having a problem with rendering a full clip. Earlier in the year I shot a time lapse sequence. Accidentally I took the set of 404 pictures in JPEG. I normally take RAW. I removed a couple of the pictures to bring the sequence down to 398. Everything progressed well until I looked at the clip. Rather than have a 12 second clip it was only 2 seconds. I started again from scratch. I still had a 2 second clip. However, this time the middle part was missing. I had successfully rendered clips before and a few since I did this sequence. The only difference is that all of these are in RAW. Is this occurring because of the file type or is this a red herring and due to something else.

Most likely the exported images doesn't have the same size/aspect ratio. This might have occurred due to wrong crop settings on the keyframes.
