I'm using LR Timelapse 2.3.2 and LR 4.1. I've been using it for a little over a year on a few projects and just barely came across this issue.
I go through the step by step process as usual-
1. Initialize
2. Ref. Area (No clouds, stuff like that)
3. Set Keyframes
4. Save
Now the odd part is when I bring this all into LR and read the metadata the first time and without any adjustments everything is warmed up a little meaning it's not the original photo. It's something embedded in the metadata from LR Timelapse that is causing it. I'm not sure if there is a cache that I need to clean out or what but I can't quite figure it out.
