I have a lot of material already processed in LR. Luckily never more than 3 graduated filters applied. What would be the best way to process the material in LRT and not having to do all the processing in LR again?

Try to just load the sequence into LRTimelapse. LRTimelapse will do the best to fix any inconsistencies. Of course I can not give any guarantees...
