WOW I am so impressed with LRT4! The auto holy grail smoothing is brilliant. I spent so much time leveling out timelapse this is so simple. Well done Gunter.

Of course you can render the RAW+XMP files with after effects too. But make sure that you are using an up to date version of after effects that supports the same develop version of the XMP files.

You can use it with CS6, but you'd have to be careful to use the older 2010 development process I think with that version. I've also found that AE is slower at RAW conversion than Lightroom. It was faster for me to export to 16-bit TIFF first with Lightroom and then render those in AE. This was with LR5 and AE 2014 at the time. I need to re-test this again with the latest versions, and AE has inexplicably removed "Render Multiple Frames Simultaneously" with the latest version for some future method that has not yet been implemented. Maddening!

CS6 is already the new process version, so leave the process setting at "LRT6/LR5/LR4" in LRTimelapse.
The whole workflow is easier with lightroom, since there are addons and the plugin provided. But of course you can render the RAW+XMP files with AE for example. You could too use ACR to edit the keyframes, but it's not as streamlined as with Lightroom.

This will not happen, if you did the workflow right. I can only imagine, you forgot to save at the end of the first workflow row in LRTimelapse.
Please do the whole workflow again, follow the instructions on http://lrtimelapse.com/workflow

It's explained in my ebook in depth: http://lrtimelapse.com/shop/ebook
But I wouldn't recommend that workflow. Lightroom is easier and more straightforward.
